Although with similarities to kangaroo rats of the genus Dipodomys, Prodipodomys features rooted teeth, unlike that genus (apparently except in old age). According to Kurtén and Anderson (1980), it probably formed a lineage collateral to Dipodomys rather than ancestral.

Prodipodomys idahoensis has been said to be the most advanced species of the genus (Kurtén and Anderson 1980).
